I feel like the proverbial broken record, but:
Without the ontology, or some relevant subset thereof, it's simply
impossible (okay, maybe better: very unlikely) for anyone to be able
to help you with this request.
You say that you have two ontologies "of similar size and complexity",
but you don't say what size or which complexity; and you don't give us
any way to judge what *you* mean by "similar".
Without some or all of that information, it's not clear what you
expect anyone to say. :>
