I think the source of your confusion is that you're mixing the OWLAPI and Jena interfaces for Pellet.  Specifically, your code creates both a Jena reasoner (reasoner) and an OWLAPI reasoner (reasoner1), loads the ontology into the Jena reasoner, then asks the OWLAPI reasoner for the set of inconsistent classes, which clearly won't work.
 
You need to decide which of these two interfaces you want to use (I'd lean toward OWLAPI, as it is a bit simpler, to get started) and eliminate all references to the other.  You might get off to a better start by looking in the examples folder in the Pellet distribution, specifically at JenaReasoner.java or OWLAPIExample.java.
 
Should you decide to use Jena, I think (totally off the top of my head, no guarantees this will work) you can get what you want with something like this:
 
        Set objects = reasoner.getEquivalentClasses(model.getResource("http://www.w3.org/2002/07/owl#Nothing <http://www.w3.org/2002/07/owl#Nothing> "));
