You can find all the papers we published related to Pellet at [1]. 
Specifically the one at [2] describes a little more about the 
architecture and gives an overall system description. You will need at 
least a basic understanding of tableau algorithms to understand what is 
going on. For this, I would suggest "Description Logic Handbook" which 
covers many different things about DLs including tableau algorithms and 
optimizations (nearly all of which is implemented in Pellet). And then 
there is always the option to look at the code ;)
